Or why it should cost her her job. Did she do this on company time?

Because her Facebook account listed her as an employee of Bank America, thus associating her comments with Bank America, however tangentially. If Bank America took no action, then they would be seen as condoning her statements. They were in a position of having to choose the bad choice that would do the least amount of harm.

Military members, for example, have it drilled in their heads from basic training that they can participate in protests, political rallies, etc. -- just not in uniform, or otherwise giving the appearance that the military endorses, condones, or otherwise agrees with a particular subject.

I would say listing BoA as her employer in her profile gives them plenty of ammo for firing her, after her hate and profanity filled rant.

What if Chic Filet fired someone who ranted in favor of gay marriage? Would Chic Filet have the freedom to say they don't want to be associated with that agenda?

If an employee of Chick-fil-a were to give off a similar rant, then yes. Bank of America has set the precedent.

She's a representative of the company. They can just about fire her for any non-protected reason they want. She signed a contract with BoA upon being employed. If she had done this before being hired, she wouldn't have been hired.
