Suppose you had a good friend who passed away - and in the obit - it is requested
that donations be sent to an organization you fully disagree with.
For example -
Planned Parenthood or a Roman Catholic organization.
Yet, you would like to do something -
would you then send a donation to - say a pro-life organization in the name of your friend?

Yes. Send your donation to an organization you support. Then send them a note saying what you did for whom.

If you are going to tell the family, I would recommend giving to as neutral of a charity as possible.

American Red Cross is one.
It depends on the relevance, but I'm partial to St. Jude Children's Research Hospital (I have a child who was treated for cancer there.).
