Aside from that, I think the issue that hurts the church the most is people who ignore important vitals for the Christian faith, and make a big issue out of things that are at best interesting subjects to talk about such as Calvinism, end time events, etc., and using those issues to divide us further than we already are.
You hit the nail on the head. The two most important issues are who Jesus Christ is and Scripture. -

That we see a new Reformation go through the Church. The first reformation was about recapturing the authority of Scripture. A second Reformation that seeks to recapture the practice of Christianity is needed.
The first reformation was about truth, this reformation is about actions.

Great responses. I think preachingjesus made a good point. Both of them, for sure, need to be emphasized. Of course, I believe preaching from God's Word, delivered in the power of the Holy Spirit is what will bring about that Reformation in the Church.

I think it is the case for the Real God of the Bible as opposed to the God of Open Theism and the Emergent Communities. -
We need to know that Scripture(God's written word) is as holy as He is!!!
I know there's some who will say ---- Yes ---- the original manuscripts are as holy as he is
But I'm reminded of what I heard the late great Prince of Exposition --- Dr. Stephen Olford say
We are to preach the word that is before us as HOLY!!!!

I think biblical illiteracy is one of the largest issues facing the church. We have a good majority of christians who know absolutely nothing about the scripture. It's a sad state of affairs. If people became more familiar with scripture, a lot of the plagues facing Christianity today would be remedied.

I believe thyat the most important issue facing the Church today is decipleship. Too many are claiming that Christianity consists of Grace+nothing whereas Jesus always emphasized committment, picking up our cross and following Him.

I think the church is being challenged by the secular world and by the growth of Islam on the historical nature of our faith. The secular world, through books and movies like The DaVinci Code challenges Christian history and perverts truth by raising up ancient extra-biblical sources that, to them, challenge the historical accuracy of Christianity. Islam challenges us as well by altogether denying that Christ died on the cross. I think laypeople in the pews are ill-equipped to handle these challenges.
A second challenge is the challenge for popular atheism from writers like Christopher Hitchens and Sam Harris on the existence of God. -
I think one of the most pressing issues for the Church for today is all the bad theology being thrown around today with all the pretty bows attached to make it seem right. Namely the doctrine taught in the WOF, name-it-claim-it prosperity gospel.

Two German theologians have defined the most serious problems facing the church. Dietrich Bonhoeffer called it "cheap grace". It is a watered-down gospel message that requires no commitment and no sacrifice. Paul Tillich talks about elevating trivial matters to the level of our "ultimate concern". As I heard someone quoted recently, "Christianity has not been tried and found wanting. It has not been tried at all!" We need to proclaim a whole gospel that addresses both the spiritual needs and the physical needs of people just as Jesus did.
