My questions...
Since the Bible contradicts what Todd Burpo is teaching in his book, would you join his Church?
Would you join any Church whose pastor wrote a book that clearly contradicted the Word of God?
Would you leave the Church that you are a member of if your pastor wrote a book that clearly contradicted the Word of God?

What do you find contradicting Scriptures?
I am not certain what exactly you would take issue?
With the "out of body" experience? Paul states that he knew someone who had a similar experience.
With the account of what the child related? Perhaps as you stated the author is correct - the book can be refuted by the child, maybe someday it will, maybe not.
Perhaps there is another issue that you would point as extra or unbiblical as a reason for your OP.
However, to answer your questions.
I would not join an assembly in which the leadership was questionable in conduct, in family, in the way they handled Scriptures.

Sound doctrine is getting harder and harder to find amongst all the bling and glamor of what some pass off as acceptable worship. -

So in answer to the OP; If a pastor I was under, was CLEARLY teaching heresy contradictory to the scriptures teaching on the GOSPEL (not if he disagreed with me on what Seraphim are, or whether women should wear head coverings, or some other secondary doctrine), I would not only confront him, but I would do it as soon as the words left his mouth. If it was unclear, I would ask him for clarification after his message, and if I was convinced of his heresy, and was unable to change his mind, I would call him before the church and seek his removal. Under NO CIRCUMSTANCES would I leave the church. I would stand up during the service if I had to, to decry his heresy. I would stand outside and warn my brothers and sisters as they entered and exited if they kicked me out.
But secondary doctrine like this? No, I would debate, discuss, but ultimately agree to disagree. -
